There've been plenty of Manga with gay main characters. Can't think of any that were title characters, though. Maybe Maze, but I don't really know a lot about that one. And I think everyone acknowledges Tenchi's sexuality as being in question...
Maybe Slam Dunk too, but that's another one I haven't actually read myself.
And vampires don't count. Don't you know Anne Rice's Law? All vampires are gay. It goes without saying for them.
